The best solution would be for the intake to be angled slightly inboard, say about 20-30 degrees.
Here is a view from the bottom. You can't see the interference here, but you can see that if the supercharger intake "manifold" were angled slightly, it would be a "good thing".

A shot taken from the side. Here you can clearly see the bolt trying to dig into the intake ducting. I'll have to try to find something to protect the duct.
A shot taken from above. Again you can see the interference. Also, as I mentioned above, if the intake manifold were angled at about 20-30 degrees, this would fit better.
